well, I dont' know if  this answers your question, but...

xmkmf is part of Imake, which in turn is part of XF86.  They are a cross
platform way of producing makefiles.  

A newer better method is using automake/autoconf, which produces the 
configure scripts everyone has doubtless seen when building software under
linux.

Imake uses it's own format.  xmkmf tries to take the Imakefile, and
produce a makefile from it.  

Do you have the Imakefile?   Did Chimera come with one?  Perhaps their 
documentation isn't up to date with what they're doing with the software...
