Look into post script, things like gnuplot, and some of the perl libraries is where I would start. Perhaps TeX/LaTeX or LyX, it'll probably take a little longer to learn, but you'll be able to automate the begesus out of it once you understand them -- and they'll be more flexible for you. I just know abou them, not how to use them.
