Your kernel tree should be rooted at /usr/src/linux, not /usr/src/linux-whatever.
Your /usr/include directory should have symlinks to ../linux/include/linux and
../linux/include/asm, which therefore are broken now. Check this out.

If you want to keep several unpacked trees, use symlinks.
