Are the files own as the same process the web server is running as?

I host my clients websites using a reseller account. 
Well this morning one of my clients called me because
his site is broken, I went in to look at it, and I
noticed a couple of files were missing, just random
files, 3 of them.  Well I was able to replace them
from the backups, but does anybody know what might
have cause this?  I know I am the only person that has
access and I have not been in in months.  Also, I was
telling a friend of mine, and he said the same thing
happened on his server, he goes in and random files
were missing.

This freighten's me!  I want to know the cause, any
ideas?
