Nessus. I've not used it in a while.  From memory it uses nmap and it
has a scan option called something like "Super Sneaky Mode" that is
designed to not raise flags (although that don't mean it won't).  It
also had options that allowed you to specify to what level it
interrogates the ports.

I guess the decision to do a scan like this might hinge on how much you
like your job and also how valuable you are to your company.
