I have a similar configuration, and IMAP to my mobile phone, but have
not seen it skipping the inbox (except for the filters where I have
skip inbox checked). I have most of my filters skip the inbox, so I
haven't received an email that is labeled and supposed to stay in the
inbox today. If/when I do, I'll let you know if it skips the inbox
incorrectly.
