To avoid some of these problem, I always install LILO in the root partition of Linux, not the boot secto. THen I make the root partition the active partition. If an install or problem from another operating system causes problems, all I usually have to do is change the active partition back to the Linux root partition usinf any operating system that boots up, a Linux boot disk, or a good 'ol DOS boot disk.
