I believe that both linux and win2k will install their own stuff on the mbr -- and I know that win2k installer will format the drive for you (as will linux, but, we all know that). The only time I've ever had a problem like this one is when I had an improperly terminated scsi drive. so, that is what I would check -- that the ide devices are set up properly (one is master, one is slave on each bus).
