I just upgraded a debian box to testing with gnome 2. Perhaps

Is that running a 2.6 kernel? The move from 2.4 to 2.6 will make the mouse move much faster because the HZ value is now 1000 on 2.6, whereas it was 100 on 2.4. You just have to dial down the mouse sensitivity to fix it (should be in GNOME Menu->Preferences->Mouse in the Speed tab).
