I'd look into FACLs (File Access Control Lists). They allow more fine grained control over files/folders with multiple groups being allowed different types of access on a given file. We are using FACLs with winbind,samba, and a windows domain to provide file sharing services to our employees. I can only assume that the greater control would allow greater flexibility in the number of groups as well. We have about 50 groups in our domain so that is an indicator to me that its possible.
