You might try replacing the program call (from gnome) with a call to a script that starts the program with strace to a log. I rather doubt this will give you what you want, but it seems worth a try on something this difficult. I presume you've looked at ~/.xsession-errors and syslog ? A hardware fault seems worth suspecting.
