My problem has always been pulseaudio running when i don't want it to be -- overriding my JACK settings.

sudo killall pulseaudio

My guess is that it's a JACK config/routing issue.  Anyone have any JACK experience?  With hardware, you can check for signal at each connection.  Difficult with software.
