Amarok/Clementine (the latter being a fork of Amarok 1, as Amarok 2 wentweird with KDE4 and still doesn't support iFoo).

It talks the protocol and lets you copy to/from the device for anythingin your music library (and unlike iTunes will use your library in-place,not slurp it into it's own directory).
