Immediate thought is find a different board that does not use the same USB host for Ethernet and USB. The odroids or beagle bone black would suite you better.

I assume you are running raspbian for this installation since I think they are the only ones that try to do some power save feature with their distro on the pi's.

Specifically, after some period of inactivity, I'll try to connect to the drive that I have mapped to the SAMBA share, and it shows empty. When I SSH to the NAS, it throws an input/output error when I try to ls the mount (/media/drive1 or /media/drive2- they're mirrored USB2 drives). A warm reboot restores the connection, but the problems always returns.

Any thoughts?
