I think you are right about MultiBoot.  I used syslinux to create a multiboot usb stick for the FOSSCON installfest last year and the filesystem was FAT-32.

Pretty much any fs should be fine on them. I usually use exfat on mine 
as it's way faster than fat32 or ntfs, while still being writable by 
virtually every modern OS.  I could be wrong, but I think MultiBoot 
requires fat32 though.
