It's been a while since I read the PDF specification, but from what I remember, PDF bookmarks, web links, etc. are simply comments or similar structures within the PDF document. That is, if you have a complete API for creating PDF (through Java, Perl, etc.) you have the tools for creating bookmarks. I *think* ps2pdf or similar tools can recognize PostScript comments to create PDF bookmarks as well. In any case, the PDF spec is online (in PDF, of course) at Adobe. You can also go to Barnes & Noble and plonk down $50 for the same material in dead tree form (with the same formatting, etc.).
