Pablo:

Every time I've had similar problems it's been one of 2 things - the video
driver or a problem with the window manager.  

Several months ago, I had a problem on a Compaq server that created lines
like you describe (except vertical) but ONLY with KDE.  Gnome worked fine.
I hate problems like that.

You could try different configurations for XF86 and different video cards.
