1) The Global Menu.
The global menu is a horrid idea when used on large monitors or multiple monitors. If I don't have all my apps maximized all the time, why would I want to have to travel to the top of the screen to reach a menu? And hiding the menu controls until you are actually on the menu isn't particularly intuitive either.

2) Window Controls on the left side, combined with proximity to the Dash.Â
Putting the window controls on the left, right next to the Dash menu is a -really- bad idea. You have a control that is potentially destructive (close window) right next to a constructive control (run a new program). Never great from a usability standpoint. I'm also rather miffed that when the move to the left was done, one of the justifications from Shuttleworth was that there were other things he wanted to do with the space on the right side.... and there is still nothing there.

3) Upper Left Corner hotspot
I am not 100% certain Unity has this issue (Gnome Shell does), but I will throw it out there anyway... using the upper left corner of the screen as a hotspot is a pain in the butt. Every time I highlight a URL, I end up having the dash open up when I finish dragging. ANNOYING.
