You could do it with JACK and jack_mixer. And you would then use
something like Patchage to route the captured audio through
jack_mixer. It's exactly what you're looking for, and even has nice
monitoring functions you could route to headphones.
JACK is pretty much *always* what you want the moment you find
yourself saying "the audio from this program should route to this
other program."
