You don't mention what model Xeons you have.  They don't stick those
fans in because their customers like dealing with OSHA.  They put them
in there to get rid of heat.

The first thing I'd check is the TDP on those CPUs and see how much
airflow you're getting and what kinds of temps with the stock fans.
Since the case is narrow you can't just stick bigger fans in there,
and I imagine with the confined space they need that much more fan
power to actually keep the air moving.

If you don't have enough airflow then you're going to have temperature problems.

As Chris mentions, you also want to consider how much power you're
burning.  Some of those older server CPUs use a ton of power even when
idle.  That is why I generally avoid using cheap/free hardware like
this for stuff unless it really fits my requirements.  A more modern
CPU+MB+RAM might cost me $300, but it will outperform even
crazy-expensive hardware from a few years ago, and probably will use a
lot less power, especially when idle.
