Hmm... only a few thoughts come to mind:

a.) There's a kernel config option to "boot offboard chipsets first" (or
something to that effect).  Have you tried enabling that?

b.) Have you disabled the on-board IDE controller?

c.) Perhaps you need to fiddle with the "bios=" option in the lilo.conf.

d.) Maybe grub would give you fewer fits.
