or the indexes are corrupt (though that usually causes more problems).
 Some years ago, when I used thunderbird, index corruption used to
happen pretty frequently and I had a simple script to delete them.  I
know its much rarer now, but still could be the problem.

Try closing t-bird, delete the index for the folder you are having
problems with and then start it again.  T-bird will rebuild the index,
and your messages should reappear.
