I have similar problems with NTFS on a Mac, and it happens only during transfer. For a while I thought it was a connection I was bumping. Turns out this is a known issue with 10.6,but not 10.5. Same drive works fine with Linux and Win 7.
Unfortunately, NTFS & FAT32 are the only file systems with cross platform support.
